I have now been using A2B for around 2 weeks now and I have not had any problems with the system love it, however does anybody know how I could change the PDF invoice layout with our own design?

I believe the PDF invoices are automatically generated from the HTML invoices. I've never experimented with this, but it looks like the design is hard-coded in A2BCustomer_UI/invoices_customer.php from line 270 to the end of the file.
You may also have to modify a similar file in the admin UI.
